Nope, you should use app passwords to login in clients when you activate second factor.
Sure, no problem. You can install the OAuth 2.0 app on your ownCloud server:

With this you can authorise the sync client using your default browser. Just enter login credentials and 2nd factor in the browser, then the desktop client connects automatically.
