Where was it seen that server application for Linux has autoupdate ?
And when it requires upgrade of php ?

What do you mean with autoupgrade?
Maybe was it your distro updater that updated owncloud? It should not update owncloud automatically, for obvious reasons. On Mageia we have owncloud server updates in backport repo that admin installs when he is prepared.
