i am installing own cloud on ubantu but server data is in 2003 windows server can you tell me which setup work in server 2003

Windows Server 2003 has not been a supported operating system for eight years. You should find a way to move the data to another device (perhaps your Ubuntu server) and retire that obsolete Windows system.

can i map this drive to other pc and take backup ?

Decommissioning your old Windows Server is not something that the ownCloud community can assist you with.
