Out of curiosity could we move photos after synchronizing from phone into separate folders? Right now phone synchronization dumps all photos into single folder which is hard to view on owncloud later.

it is exactly this but it is in backlog since 2019, so not sure if it will ever happen 
so wonder if in mean time I could move those files with some cronjob or if it will break sync?
Sure, you can re-organise them on the server any way you want…
