I need to remove so many files from my local machine without affecting on the server, how can I do that?
Put them in a folder and use selective sync to not sync that folder. That will remove them from the local device while retaining them on the server and any devices that sync that folder.

It is already synced, I have own cloud app which is installed my machine, is there any way to do it with this app?
What I wrote in my earlier reply does what you asked.
When you enable selective sync in the app, the local folders you deselect will be removed from the local storage. You can only select (or not select) folders, so all the files you want to remove will need to be in a folder, which is why I said to place the files you want removed in a folder, and then disable sync on that folder.
