In what ways can I make sure my ownCloud setup is secure? I installed fail2ban so you can not bruteforce the login credentials. Any other ways I can test if my ownCloud setup is secure?

There are several apps in the marketplace for security hardenings like second-factor providers, native brute-force protection or password policy, check it out: https://marketplace.owncloud.com/apps/category/security
Also, just follow server updates, all supported versions are getting all the security fixes immediately.

Of course he can not. Also, ownCloud is working with apache user rights. It can not hurt your system.
